I love the Modern elements. I kept finding myself thinking of the modern stuff in Assassin's Creed III, picking up on hints and clues, and piecing together the plot myself.
I already knew (even before Revelations) we'd be going to New York as Desmond, to find a temple and stop the disaster, I knew (or at least suspected) that Lucy was a Templar,
Without the modern day plot, the Assassin's Creed series would be far less interesting and intriguing.
