I haven't read any AC novels, so... But Assassin's Creed III definitely has the best historic story. Assassin's Creed Brotherhood has the best modern story.

I'd say I feel most sympathy towards Connor, simply because of the level of acting in the game. Based purely off their backstories, however, it's got to be Clay. This is the third week this discussion's been going on now.
