Ezio because he has been to three vaults, come into contact with two pieces of eden, rebuilds the brotherhood, banged god knows how many women, is more likable, has more skills and weapons, he has done insane feats i.e. flying machine AND he's got Leo. Altair did write the codex and he has done great things for the brotherhood in the past and present (2012) but he is weaker. Think about it: he is drawn more and more to the apple as he writes the codex while Ezio does not want this to happen to him and he uses the apple as little as possible. Plus Ezio is the prophet.
