As we all know, that apple was destroyed during the Denver´s Incident, but it has not being explained how it was retrieved from its vault in Masyaf.

I believe what Ezio gave to Shao Jun on her departure was that last Altair´s key he took from the library, may be she saw it and since Masyaf is on its way, she recovered it.
