We've seen Connor kill both sides, we don't need to discuss who he likes more.

To reply to the original poster, yes, it is highly likely that the Continental soldiers were Templars. That's why Connor killed them in the trailer.

Same reason he kills Loyalist soldiers. Because they're either Templars, or blocking him from killing a Templar (since he kills some on his way to Silas).
