I love some of these ideas, but I have my own for the character's backstory:

The main character is born in the 1270s, and is in fact a member of the Templar Order. The game begins in 1291, in Acre, with the very end of the Crusades--you learn the controls while fighting the Mamelukes, and evacuate on a boat that carries a Piece of Eden (the Shroud?) to Europe.

The player character is in fact half Scottish, half French, and the game also includes William Wallace and the War of Scottish Independence. His family, the Sinclairs, has significant ties to the Templar order, with each head of the household taking partial vows as a Templar, allowing them to marry and have property, and after at least two sons are born in order to carry the family line on, the head of the family takes full vows.

After returning from Acre, the main character (by accident) learns something of the goals of the order--which include subjagating Scotland to English rule, the better to unify the British Isles under one ruler (which, if you think about it, would be something the Templars would support. One world order, right?) he flees the order, only to be approached by the Assassins. Cue the rest of the game.

I'm sorry if this is somewhat incoherent.
