Hmm well jumping to the middle one, you can kind of infer that William Miles isn't where Desmond got his first civilization genes from. I'd assume that they came from his mia mother in fact. That's supposing that the eagle vision and first civ genes pass from only one parent. It is possible however that they require 2 parents with 1/2 the gene to create the full effect but that makes the chances of obtaining it even more insane unless some huge eugenics project for thousands of years.
Jumping back to the top, in the past it wasn't really humans that managed to defeat the first civ. There was the solar flare that happened during the war and everybody lost. As far as killing one goes it would possibly be fairly similar to killing a normal person. The pieces of eden will most likely not work on them whatsoever, as they don't truly work on their decendents like Altair, Ezio, Desmond (not sure if it'll work on Connor or not).
Don't forget to count Adam into the rebellion starting!
There is indeed trouble putting this at history. As the Jewish religious books are fairly old they could manipulate and put in some of the early characters in. Noah building the Ark being more to a First Civ researcher cloning animals to help repopulate the earth kinda thing ya know. The inclusion of mythology from other cultures like Babylonian, Nordic, American Indian, Indian, Chinese, Mayan, Aztec.... Could name even more but that's enough for that. Mixing them between first humans and first civilization could be done.
As far as pieces of eden go.. They've got apple, shroud, staff, sword.. I can think of a few other ancient known relics that could be manipulated into fitting the bill of a piece of eden.
- The Ark of the Covenant - Sealed chest that contains the stone tablets the commandments were wrote on. As well as being carried with armies.. Could be seen similar to the Sword and Staff.
- Yata no Kagami Mirror - One of Three Japanese Imperial Regalia. Was used by Sussanoo in legend I believe.. Perhaps a warping of reality type object. Not gonna include the Kusanagi for obvious reasons.
- Yasakani no Magatama Jewel - One of Three Japanese Imperial Regalia. Not sure for a use but is ancient as well.
- Imperial Seal of China - Jade Dragon Seal that's been lost for roughly the last 1200 years. Upon it is written (in chinese obviously) "Having received the Mandate from Heaven, may (the emperor) lead a long and prosperous life".
- A Bow of Eden - Cupid's Bow which makes people fall in love, Apollo's Bow which could cause famine and bad health. Plenty of mythological traits could be attached to it. Like "The user can make people fall in love or make them wither and die. Doesn't require arrows" kinda thing.
- Rings - Ring of Eden.. Odin's Draupner which grants wealth, Andvari's Andvarinaut which could produce gold. Seal of Solomon which could entrap something within it.
- Pandora's Box - Perhaps a storage unit for holding other pieces of eden within.
