1. This is tough. Havana has the beautiful architechture and Kingston has "The British Empire", a truly epic song from the game's OST, but the open seas have SO...MUCH...STUFF!! I'll vote Havana, though, since that's where I always find myself when I just want to screw around in classic AC fashion. But, seriously, though, The British Empire is an awesome theme. I never get tired of it.
2. Horsemen in ACB. I always carry a spear with me in that game just so I can throw it at the horsemen when they charge at me, and the result is always so satisfying.
QoTW: I have one for every numbered AC game, post-AC1.
AC2: Rome; This would've saved me the trouble of choosing between AC2 & ACB as my favorite Ezio game.
AC3: Philadelphia; I have yet to find many pictures of the city in the 1700s, but I heard it was bigger than New York and Boston, and that it had more interesting buildings.
AC4: Port-au-Prince; So close, too! Though, I suppose it would have looked a bit too similar to Kingston...
Pit: Altair and Edward. The latter of which has just recently become my second favorite character. Sorry, Ezio :( but I can't resist characters who flip the bird to the rules on an hourly basis. Besides, with Altair being the stoic, honorable Master Assassin who's life benefited the entire group from his time onwards, Edward is just so much of a better contrast than any of the previous assassins.
