1. This is tough. Havana has the beautiful architechture and Kingston has "The British Empire", a truly epic song from the game's OST, but the open seas have SO...MUCH...STUFF!! I'll vote Havana, though, since that's where I always find myself when I just want to screw around in classic AC fashion. But, seriously, though, The British Empire is an awesome theme. I never get tired of it.
2. Horsemen in ACB. I always carry a spear with me in that game just so I can throw it at the horsemen when they charge at me, and the result is always so satisfying.
QoTW: I have one for every numbered AC game, post-AC1.
AC2: Rome; This would've saved me the trouble of choosing between AC2 & ACB as my favorite Ezio game.
AC3: Philadelphia; I have yet to find many pictures of the city in the 1700s, but I heard it was bigger than New York and Boston, and that it had more interesting buildings.
AC4: Port-au-Prince; So close, too! Though, I suppose it would have looked a bit too similar to Kingston...
Pit: Altair and Edward. The latter of which has just recently become my second favorite character. Sorry, Ezio :( but I can't resist characters who flip the bird to the rules on an hourly basis. Besides, with Altair being the strict, honorable Master Assassin, Edward is just so much of a better contrast than any of the previous assassins.
