I've always been kind of anit-Japan as a setting, but I don't want to hop on here and just run it down. I actually like your idea fairly well, however I would throw in one idea. Perhaps you begin as a western Assassin (wherever that is for you) and very similar to the Haytham to Connor transition you become the first Japanese Assassin of the new Brotherhood. That would give the character ties to the homeland but also a tie to the Order.
