You can't say which decision was better. Both ways the world wouldn't be saved in the long run. Corruption would start anew since humanity would have survived the apocalypse and the Templars would have formed once again. Like Haytham said, it doesn't matter, there will always be ones like us. The only cure is to rid of humanity for good or make sure to have a mind control so strong that it can never be broken.
