Not intentionally. I'm not talking about if he didn't know, and just because he was programmed to do something that would help the Templars doesn't mean he was with the Templars or joined them. They were just using him. Anyway the fact is he was trained to be a Assassin first he wasn't taught to be a Templar till later, and so he could have used his knowledge of being a Assassin to help him wipe out the Assassin camps.
