The problem with that much customisation is that it will leave less room for the story data, graphics etc. As ACIII has a large story to cover, it won't have room for all that customisation. I personally think it would be good to again have the game split between Past and Present. The historical value of the Assassin's Creed series is what really sets it apart from other games. A new assassin would be nice, I read somewhere that there was a theory about ACIII taking place in England, I can't remember the year, but there was good evidence to support it. There was something about the Symbols at the end of Brotherhood and the fact that the only place in history where they appear together is in England, when the last Templar Grandmaster is killed and the Free Masons are born. I like this idea, and it would be further enhanced if instead of having an Animus, Desmond learns to control the Bleeding Effect and can zone in and out of the Past and Present on purpose. This would make it easier for game developers as well. Those are my thoughts at least, any comments are appreciated.
