He is clearly dead. In Assassin's Creed III he was warned not to touch the object by Minerva warning him that it could kill him and reboot humanity, Juno encourged Desmond to touch explaining that it will stop the solar flare. Desmond touched the object and was burnt alived, but in the process broke Juno free and prevented the end of the world.
