I think what Hannah Mueller meant by "The Assassins' aren't ninjas" is that Daniel shouldn't have thought of them as the stereotypical "ninja", wearing all black etc.

I don't think that stops the Assassin Order from being considered shinobi to Japan. Better yet, they could be like the Thief faction, since I could imagine someone like La Volpe leading them.
