Shinobi/ninja are not in any ways like the Assassins. Shinobi serve daimyo (feudal warlords) to preserve their land or to conquer land. They aren't gathered under one banner, let alone gathered as an Order dedicated to preserving free will. Shinobi would just be an enemy archetype like samurai would be.
