Well, they use stealth, explosives, distractions, sabotage, interrogation, etc. While ninjutsu itself is not a martial art, they studied whatever fighting style was available to them at the time. So, an enemy archetype that has studied and has extensive knowledge of many things Assassins usually do and a trained fighter in hand to hand combat and weaponry. I can imagine them be a specialized enemy archetype along with certain samurai and warrior monks.
