I meant not have the ninja be thugs, but have them pop up at random times rather than just walking or standing around like guards.

And no, I don't really have any preference. I think the incident at Honno-ji, the Battle of Sekigahara and the Battle of Osaka Castle all could serve well as final stages. Kanto and Kyoto could be explorable cities, perhaps.
