I wouldn't say thats completely true. As i recall, Ezio is taking over sections of Rome one at a time, and building them up to accommodate the needs of the people and the Assassins, not *destroying* them. Plus, from what i saw at Gamescon, the Borgia are basically "Detroiting Up" Rome themselves, and Ezio is really rebuilding them. Interesting observations though.
