She was gone for quite a while toward the end of Brotherhood. Also, why would her some of her Abstergo passwords still work? Wouldn't Abstergo shutdown all her accounts and files? Not to mention Juno's comment about the Cross(Templars/Lucy) darkening the horizon(stealing the apple for the Templars and controlling all mankind).
