I agree with everything you said. But, I have this super-annoying, nagging feeling that your fears about the protagonist will come true.

A protagonist who's an Assassin from the get-go would be an interesting change. I'm pretty sure we only gotten that protagonist once or twice; first with Altair, then maybe with Aveline (I think). We can still learn about their past through subtle hints throughout the main story and develop their character with multiple events in their current life.

As for motivation, I'd like to see an Assassin whose motive is the pursuit of knowledge or wisdom, similar to what we got with Ezio in Revelations. How well that would work in this particular setting, I'm not yet sure. But I'd take anything over another revenge/redemption plot, now (as long as it's done well, that is).
