A big factor in figuring out what happened to Olivier is how much Lemay knew and when.
According to her character page she was inducted into the Templar Order after Olivier disappeared

However, story wise she had to be a Templar before Olivier’s disappearance.
Firstly, Lemay worked on Liberation so she knew about the Templars, Assassins, and the Prophecy Disk. (At least from working on the game.)

She then oversaw research into Edward Kenway. So she was exposed to more Templars and Assassins, and she learned about the Observatory. (The whole Assassin’s Creed 4 game)
And in a meeting with Olivier and Laetitia England, Laetitia England didn’t hide the fact that Abstergo was corrupt. (“Dirty money pays for clean hospitals” remark)

If Lemay wasn’t a Templar I’m sure Laetitia England wouldn’t have said that.
So, prior to Olivier’s disappearance she knows a lot about the Templars, so much she would have to be one.
This is important in figuring out what happened to Olivier because I think Lemay would have known what happened to him if the Templars got rid of him.

If she knew in AC Rouge what happened to Olivier, why didn’t she tell “Numbskull”? There was no reason to lie to someone she hardly knew (“Numbskull” the player).
Now you could say that she is low level and wouldn’t know top secret Templar secrets.
However, Lemay has had contact with Laetitia England (AC4, before Olivier’s disappearance), Juhani Otso Berg (AC Rouge), and Àlvaro Gramática (AC Unity) three members of the Inner Sanctum. So Lemay wasn’t that low level.
And at the end of AC Rouge she would be in the room for “Numbskull’s” murder if he/ she refused to join the Templars

Why would Lemay be left out of Olivier’s mysterious disappearance if she was okay with being present for a murder?
From this (and my previous post), I would have to say that the Templars didn’t make Olivier disappear. And if they did Lemay would have known and wouldn’t be worried about him being missing (and she probably would have told the player).
