Melanie did not know about the Templars prior to her official induction in early 2014. We don't know if she worked on Liberation, and she could've easily dismissed the Templars seen in the Golden Age of Piracy as some wacky group that died out. Darby Mcdevitt also confirmed that Olivier Garneau was the only one at Abstergo Entertainment to know of the Templar Order in 2013. 

Also, you misinterpreted Laetitia's quote: "Dirty money buys clean hospitals". By that, she means that Abstergo Entertainment is responsible for the "dirty money" by creating vapid entertainment products filled with lies to create money that Abstergo Industries can use to fund various projects, likely medical in nature. 

It's entirely possible that by the events of Rogue, she knew what happened to Olivier and simply elected not to tell the Helix Research Analyst - after all, they're just a low-level employee. Why tell them anything about Olivier?
