This is just my theory. The cloud places all acquired DNA memories in the same basic area of the computer. Now I'm no techy but I think this makes it easier to shift between time period, or ancestors. Hence when Abstergo is looking for you in Arno's memories bishop, or Shaun open's up a "Rift" that links you to another area of the cloud. It also accounts for being able to play both Jacob and Evie Fry at the same time, and...

Though that's my theory. Some people are simply saying the Animus has advanced passed the point of it's old rules, I don't like that theory cause it makes things to confusing. It's also more interesting if the old rules still apply.
