I have AC2, Brotherhood, and Revelations on my UPlay, and when I boot up Black Flag it tells me congrats you unlocked Ezio and Altair's outfits, but it won't give me Connor's.

In order to unlock the Connor's outfit in Black Flag, you need to have three Assassin's Creed games in your Uplay rewards and actions, as stated here. The fact that you unlocked Altaïr and Ezio's outfits indicates that you already have at least two AC games in your Uplay rewards and actions.
