A bit of late response, but I might as well add my two cents. I highly doubt it, given that the term was also used by Lucius Septimius, who is unlikely to have been a monotheist.

It should be noted that Baphomet, the entity that the Templars were accused of worhipping, has been speculated to potentially have been derived from the Arabic phrase "Abu fihamat" which translates to "Father of Understanding". As such, it's possible that, in the AC-verse, someone overheard the Templars use the Arabic version of the phrase and subsequently misheard it (or lied about it) as "Baphomet".

I'm surprised that it hasn't been brought up yet in-universe.
