The Assassin Achilles Davenport gave these to Shay Cormac after he had completed his Assassin training.[1]

Behind the scenes
The common flintlock pistol model and the Pirate's Flintlock Pistol models in-game are incorrect. It appears the Pirate flintlock pistol uses the common flintlock pistol model, while the common flintlock pistol uses the pirate flintlock model.
