Not to mention the evolution of the Templars back to waht their supposed to be. Not corrupt and evil, just going a different way about bringing World Peace. Considering I played AC2 and then saw that in AC, both sides had an equal amount of good and bad qualities. AC:R sprted that out and showed us that the Assassins aren't the "good" guys. I also liked Yusuf, even though you only spoke to him twice.
