I had that NY north glitch as well. Instead of paying off the guy, just tackle him straight to the ground and kill the redcoats. Kidd's sword is a pre-order exclusive, or you can unlock the mission to retrieve it by buying Hidden Secrets DLC. As for Ellen's mission, replay it a few times, I had that glitch a couple of times but it wasn't persistent. I also had the Fort glitch, just leave the restricted area and come back (resets the fort) and kill him before you blow up the powder reserves.
