I think some people are forgetting about how the different ideologies actually play out in the real world. Templars are always screwing things up, starting wars, and brutally oppressing people. They were behind BOTH Hitler and Stalin in-universe. I'm pretty sure that makes Templars the bad guys, now and forever. Either their ideology is evil and they keep to it, or their ideology isn't entirely evil, and they just suck at their jobs/ are staffed by incredibly evil people. It seems like nearly every single bad event that we have been shown so far has been perpetrated by the Templars. They say they want peace, but we've only ever seen them cause wars. They say they want to protect civilians, but we've only ever seen them torture, kidnap and murder them. They are cartoonishly evil. I think the only time they've ever been somewhat morally grey was in AC1 in the Middle Ages when not all of the Templars were complete bastards. Subsequent entries in the series show that this was the exception rather than the rule. One has to wonder how much more peaceful humanity would have been if the Templars hadn't been screwing everyone over for the past few thousand years. The Assassins are practically saints in comparison, chiefly because THEY WEREN'T BEHIND HITLER AND STALIN! Seriously.
