Most likely - it will not End the conflict between the Assassin and Templar. This will allow them to continue any future game. But, I do speculate that this chapter will see the balancing out of number - Templar's influence will be rejected by the masses and the Assassin will regain strength. I believe any future games will deal with the First Civilization - after all Desmond is Adam and if he finds Eve - then the child will (most likely) have the highest concentration of first civilization that the child would could be in all purposes - the first in the return of the first civilization.
