I think that like Bonkorz mentioned about the Seals, you will be able to play as Altair during those parts, but I believe that using Eagle Vision/Sense on the seals will somehow give Ezio the information on how Altair got through certain situations and then we would get to experience it as Altair himself in some sort of flashback or the Animus showing us a repressed memory, seeing as it wouldn't normally show us anything after conception of a child.
