I never interpreted the memory in which Altair knocks up Maria and the screen starts following her as meaning the animus will no longer follow them after the lineage is passed on. That memory occurred dude to the bleeding effect, and was primarily to show that Altair mated with a templar. I think you can still view memories after conception in the animus.
