Good point and also if we look at Clays actions over the previous games we see that he wouldn't leave Desmond without some means (clues) to inform himself of what happened, is happening etc... Also from the brief conversation and final actions of Clay to Desmond we can see (in my opinion) that Clay has put his faith in Desmond to do the right thing when armed with the knowledge kept hidden from him previously. As sad as it is I do think that Clay will have a pyrrhic victory against the Templars but a victory is still a victory.
