I had a theory similar to that but you points are more concise! :D My theory was that if they did go that far back then TWCB's consciousness would overwhelm the individual living them and would completely take over.... but it has never been established just how far back one could go in the Animus (Eden is the farthest shown so far) so we can only speculate as to the effects and outcomes. But I do think that your theory will play an important part in the AC universe (but we will have to wait for ubi to reveal more).
