I think AC3 will start with Desmond and the gang being confronted by Abstergo who were already there. Abstergo (Vidic maybe) will then give the Assassins 2 choices: (A) To co-operate with them to save the world and what not since they both have the same mission (saving the world) or (B) They get killed by the Abstergo agents. Obviously the Assassins chose (A) and throughout AC3 the Assassins and Templars will co-operate just this once to protect the world and stuff.
