They can do whatever they like, and I mean come on, it's not like the Assassin v Templar war is gonna end by the end of AC3 is it. Even if they stop the end of the world, there is no way they can bring down the Templars. I expect that they will stop the apocolyps (Can't spell), and then maybe rebuild the Brotherhood. This means that they can continue they modern plotline, and maybe even introduce a futuristic game, set in sometime like 2100.
