Yes, Lucy's Templar status was already established in Assassin's Creed: Brotherhood, and it was always Patrice Désilets' idea to build up the relationship between Desmond and Lucy and then have it crumble by killing her. Whether her being a Templar was also something that was there from the beginning, I do not know, but it was established since Brotherhood and maybe even since Assassin's Creed II. It was not just "thrown in there" with The Lost Archive. The Lost Archive served more as confirmation and explanation for it.
