Yes, Lucy's Templar status was already established in Assassin's Creed: Brotherhood, and it was always Patrice Désilets' idea to build up the relationship between Desmond and Lucy and then have it crumble by killing her. Whether her being a Templar was also something that was there from the beginning, I do not know, but it was established since Brotherhood and maybe even since Assassin's Creed II. It was not just "thrown in there" with The Lost Archive.
