Connor was naive throughout the majority of the games storyline, but that wasn't because he was "poorly written"- it was intentional. The entire point of the epilogue and Haytham's speech was to point out how naive Connor had been. Connor himself realised this after he read Haytham's journal. Notice how after he kills Haytham he writes something along the lines of "I realise now that I was wrong. I'm sorry." under his portrait in the manor. Once he faced the truth that there could be no peace, he was no longer naive as he had been. His obsession (WERE EEZ CHRALEZ LEEH, as Prime puts it) grants him no satisfaction, as Lee's life clearly means more to Connor than it does to Lee himself, rendering the victory from Connor's life long pursuit bittersweet in the end.
