My guess is that you will see the eye abstergo satellites being used in some way to dampen, block or divert the solar flare so we may get to see an assault on an Abstergo facility in modern times to facilitate this. Instead of focusing the satellites waves down on earth it may focus them outwards or connect with each other in some way to form a shield.

I mean the satellites will have the pieces of eden on them (correct me if I am wrong because I am unsure) and these in turn have untapped potential as we don't fully know the capabilities of first civilization technology. TWCB have shown to be able to see into the future in some ways (like conversing through the ages with Ezio, Desmond etc and this shows they could at least plan for this probability in such a way that to us it would be like seeing into the future). They may have known about the launch (a leap of faith in terms of my theory I know but it is still possible) and it is all part of a grand plan by them.
