Considering that Desmond is the only party to the Eagle Vision, and from what he's observed about Lucy, he believes her to be his ally.

I think that's what I meant by "instinct", by that Desmond's instinct tells him that she's not a threat, as to him, all he knows is that she's still sided with the Assassins.

Now that I think about it, I wonder what would happen if an individual with Eagle Vision was suspicious of someone else, but couldn't tell if they were helping them or against them, like they had their own alterior motives. Would they be purple? Or would they shift between a mix of red and blue?
