It would be a great environment to showcase the moral greyness of the conflict and allow us to delve into the philosophical side to the Aassassin/Templar war again like the first game did.
Because if you've read a [Jonah Hex] comic, or seen Deadwood, you know that the people then (who the Assassins are sworn to protect) where not very nice. Ranging from selfish, corrupt, self-rightious and greedy. Perfect example's of what Templars fear Humanity would become without Order.
The Assassin character could discuss with the Mentor, whether the people licing out there deserve the Brotherhoods service while arguing with Templar characters (who while ruthless are actually more well meaning and enlightened then the average ordiary person) during the story of the virtues that persever even during such lawless times. Ultimately staying true to the Creed even if they carry a healthy dose of wearyness for when some will enevitably let them down.
The war at the end of the day is not one of good vs evil. It's one between Pessimism and Optimism.
