We don't know if she worked on Liberation, and she could've easily dismissed the Templars seen in the Golden Age of Piracy as some wacky group that died out.

She couldn’t have “dismissed the Templars seen in the Golden Age of Piracy as some wacky group that died out.”

Olivier is the head of at least the branch of Abstergo in AC4.

Lemay seemed to be his second in command. (She was included in the meeting with Olivier and Laetitia England.) She seemed to oversee all Abstergo research projects.

At the beginning of AC4 Lemay introduces the new hire to Olivier.

Olivier asks the new hire what project they would be working on. This suggests that Lemay wasn’t only overseeing the Edward Kenway research. Otherwise why ask if Lemay only worked on that project? This suggests she oversees other projects as well.

Lemay responds to Olivier’s question saying “Sample 17. The Kenway line.”

This means two things:

1.      There are probably more samples/subjects than Desmond

2.      They are looking at relatives of Desmond’s outside of the Kenway family

Olivier then asks “Haytham?, Connor?”

This suggests it wouldn’t be surprise if the new hire was working on Haytham or Connor. Also suggesting they were already looking into them and it wouldn’t be a surprise if Lemay was overseeing that research.

From that conversation and seeing that Lemay is second in command at Abstergo, it seems like she would know about all of the projects.

The market research that can be found by hacking the computers suggest that Abstergo was looking into making games about Altair, Abbas, Ezio, and Connor.

Both Haytham, Connor, and Aveline came after the Golden Age of Piracy, and the Templars and Assassins were still around.

Altair, Abbas, and Ezio were before the Golden Age of Piracy, and the Templars and Assassins were there as well.

With all the different projects, Lemay had to have known that the Templars existed long before the Golden Age of Piracy, and long after.

Her main focus was on Edward Kenway because the Inner Sanctum was highly interested in the Observatory at the time.
