I'm pretty sure it was just the fighting animations that were being remade... I actually hope he does run and walk the same, otherwise it would feel really inconsistent and out of place to me. Once they move onto another main character to replace Desmond, they could use new running movements. Though if you look here, you can see that Connor is walking the same way as Altaïr and Ezio, so I don't think I need to fear for that.
