I don't think that stops the Assassin Order from being considered shinobi to Japan. I think what Hannah Mueller meant by "The Assassins' aren't ninjas" is that Daniel shouldn't have thought of them as the stereotypical "ninja", wearing all black etc. as you can expect from the misrepresentation you see in modern media.
I don't think that stops the Assassin Order from being considered shinobi to Japan. Better yet, they could be like the Thief faction, since I could imagine someone like La Volpe leading them.
