I think what happens is that at the start, we get some intro into Ezio's motivations, maybe even while he is still in Rome before travelling. From there Ezio goes to Masyaf for his pilgrimage and finds it overrun with Templars (which might be why he was taken aback by the arrow in the trailer). After they capture him and put the noose around his neck, you can see him spin around and attempt to fight again, so maybe he manages to create enough of a scene to remove the noose and Leap of Faith from the spot that Altair showed him to.
