As of this moment the map only lists 30/31 wells, but I think I just found the missing marker. While using this map (and only two wells in) I noticed that the wells in the in-game map can be seen as very distinct small black circles. I then scoured the map in the top right and found on such cricle in the palace grounds. For me it was uncovered, but that's probably just because I came across it during the missions revolving around infiltrating that area. The 31st Well
