Flags are tools used by many different factions to increase their influence over a certain location. The Assassins were well known to remove flags to hinder their enemies.
Third Crusades
Flags have been scattered by members of the various factions throughout the Holy Land to lay claim to particular regions of territory. There are different kinds of flags, each representing a different religious/military faction. Altaïr can collect these flags (the Assassins believed the Holy Land belonged to no one and everyone), to complete Additional Memories and attain Achievements.

Locations
These flags were scattered all over their respective places, often making them hard to find and remove. The flags were often placed at high, hard to reach places, such as church towers or building roofs.
Achievements
Collecting all of the flags of a particular kind will, in the Xbox 360 version, give the player an achievement.

Renaissance
The Borgia also used flags, Borgia Flags, to increase their control over Italy. There are 101 Borgia flags to collect in Rome (18 of them in Lairs of Romulus). However, art merchants in Rome had Flag Maps for sale, making it easier for Ezio to find and remove all the Borgia flags. Another feature is that every time Ezio sees a flag while using Eagle Vision, the flag will be marked on the map.
Collecting all 101 flags will reward Ezio with the Borgia Cape, which makes Ezio permanently Incognito, and you receive an achievement "Capture the Flag".
