The Virtual Training Room missions are missions that take place in the new addition to the Animus interface, the Animus Virtual Training Program. Their purpose is to train Desmond Miles within the virtual reality machine, and to teach advanced combat and freerun moves. These missions also allow you to compete online, by comparing scores on the Leaderboards. The simulation surroundings resemble the background of the Animus interface.

Trivia
- Completing all the training challenges with a Bronze medal or higher will unlock the Raiden Skin for Ezio. This may be referring to the fact that Raiden was mostly trained in VR missions, as stated in Metal Gear Solid 2.
- Within the training missions, Ezio is not affected by armor or weapon customizations, and is always wearing the default Assassin White robes, with a set of the Seusenhofer armor; although he is affected by outfit customizations. He will always be equipped with the Common Sword, dagger, double hidden blades, the standard Codex additions to the hidden blade, and the crossbow.
- Enemies' weapons can be stolen to increase weapon statistics. However, Agiles carry only the default dagger, possibly for balance reasons.
- A glitch can occur when countering with maces that launches Ezio out of the arena, into the surrounding area, where Ezio can free run until the end of the map is reached. Seemingly random anomalies have shown here, such as floating stairs or a single pillar.
- Earning 3 gold medals will reward the player the "Perfectionist" achievement/trophy, which also unlocks 20 Uplay Units.
- Rebecca Crane tells Desmond that as he completes challenges, she will add new ones, however, she never does this at any time in the game.
- In trailers of Brotherhood, it is shown that the game previously contained a chasing VR mission, as Ezio is seen running in a crowd of civilians, chasing his golden target while in Eagle Vision. It is not explained why this was cut from the game.
- In the Combat category, different types of enemies are added at different waves or streak counts:
- Flawless Challenges
- 0-3, Basic Guards
- 3-13, Agile Guards
- 30-54, Seekers/Elite Guards
- 54-84, Brutes

- 5-8, Agile Guards
- 8-12, Seekers
- 12-15, Elite Guards
